Description Here, we describe a novel Atlas-based Imaging Data Analysis Pipeline (AIDA) for structural and functional MRI of the mouse brain. AIDA associates pre-clinical raw data to the Allen Brain Reference Atlas, thereby providing an efficient and highly accurate atlas-based analysis and prepare atlas-based processing of structural and functional MRI data of the mouse brain.
