-description: 'Magnetic resonance imaging (MRI) is a key technology in multimodal animal studies of brain connectivity and disease pathology. MRI complements molecular and high-resolution microscopy studies, providing in vivo, whole brain macroscopic images which contain structural and functional information. In contrast to many other neuroimaging techniques, rodent MRI findings can be directly translated to human MRI because of the similar scanner setup. However, there is – in contrast to human studies –  no scientific debate about the pre-clinical relevance of MRI and no consensus on a common data acquisition and processing strategy for animal studies. Here, we describe a novel Atlas-based Imaging Data Analysis Pipeline (AIDA) for structural and functional MRI of the mouse brain. AIDA associates pre-clinical raw data to the Allen Brain Reference Atlas, thereby providing an efficient and highly accurate atlas-based analysis and prepare atlas-based processing of structural and functional MRI data of the mouse brain. The pipeline follows a modular structure developed in Python scripting language integrating established algorithms and fills the gap of missing open-source and cross-platform toolbox for the most relevant mouse brain MR scans and will facilitate data sharing to make data acquired from different labs comparable.
